for the alex's caves video (which is a great idea) I'd recommend starting in the primoridal cave, it has all of the required materials for you guys to go from wood-diamond, and acquire all of the mobs/advancements.

3:58:27 is the issues that when the wither skeleton dies and there is a few second window where he can be damaged you guys start to heal when you finish healing he respawns the skeletons
